A lot of good ones have already been mentioned, so I'll go with Rocket: Robot on Wheels.

It's not perfect; the controls are floaty and the camera is terrible, but there's so much imagination, with physics puzzles, a gravity beam, and multiple vehicles, that it's a huge shame it was never followed up on.

Terranigma
Illusion of Gaia
EVO Search for Eden
Mother 3

If we aren't considering stuff like Virtual Console (which is basically an emulator), then:
Metroid II
The Legend of Zelda: Link's Awakening

There was also Mother and Mother 2. And a ton of Metroid and Zelda games.

I aint interested on re-released digital games so i had no ideia that so many were avaiable on PSN.... And never knew about shinobi franchise, played it when i was a kid, liked it, moved on...

Cannon Dancer
Hagane
Shatterhand
Metal Storm
Demon Front
Dolphin Blue
Astal
Holy Diver
Battle Circuit
Rocky Rodent
Night Slashers
Ninja Baseball Bat Man
Eschatos

Interesting thread.

Devil Dice

This was on my list until I googled it and found it had a sequel on the PS2.

Fragile Dreams: Farewell Ruins of the Moon

An amazing emotional story full of atmosphere.

The Last Story

Pandora's Tower is soon to allow a download version but that's the exact same game being played through backwards-compatibility so it should count.

edit - nevermind on mario rpg

What the fuck is Demon's Souls doing on that list? That's the 1st entry in a 4 part franchise...

Demons Souls is technically a one game franchise. Dark Souls, despite being made by the same dev team, is technically a separate franchise.

Yeah, would agree with this, even if the games are named differently.

Though if this is fine, LSD (Love Shine Dream) should also be fine.

I just checked and Space Station Sillicon Valley has been ported to Playstation, too bad.

So I'm gonna say Beetle Adventure Racing and Multi Racing Championship on Nintendo 64.

I go with Nintendo Land. It's so well made, easily accessible for different player types, but still very challenging if you play on a higher level. Lots of content where you can play alone, co-op with up to 4 other players or against each other and it's a great demonstration of the Wii U gamepad.

Paper Mario doesn't count as far as I'm concerned.

From the OP: "...was not part of a pre-existing franchise or licensed property..."

Just because it doesn't have a direct sequel doesn't mean it isn't part of a franchise.

Beetle Adventure Racing is a licensed property.

What is the criteria for this?

The things that make the games similar must FAR outweigh what keeps them different...
