Considering the paltry SSD size, it's still kinda baffling that basic features like SSD storage upgrade and external USB archive/cold storage weren't options at launch and will take upwards of 7-10 months to deliver...
The SSD slot is attached to the board in a position very close to the fan, so I don't think effective cooling for the system at large will be impacted all that much.
What, if anything, I would worry about is the SSD itself overheating, since it's enclosed in a plastic coffin and only marginally affected by the fan. And, since it's separated from the rest of the air space inside the console and the air around it will probably not be very affected by the fan, I don't even know how much of a difference a heat sink would do.
But then again, I assume Sony did their calculations and kept this in mind to some extent when they built the chassis, and I'm just a hardware chimp going by limited experience and some common sense physics.

I think that would have been difficult because there is not a universal standard for M.2 SSD sizes. So if you calculate your lodging to "just fit" some SSDs, you risk some others not fitting at all (like ones with a sudo-heat sink incorporated in the design).they could have made the cover double up as a heatsink once you remove it to install your own ssd. something like the inner sides are fins and they include a thermal adhesive pad
